I think you can. The game auto detects your controller (I dont like how it did it), but I think using a programm like XPadder will do better

 @kimsoo16  You can download the game at Infinity Mugen Team site. You'll see there a section of full games, click over  Marvel vs Capcom: EoH (2010), scroll down the page and after "Download it now". XPadder is a paid program, but if you want a free alternative, try searching for "xpadder free alternative"
